While I was searching for a solution, I've read about this extension/add-on on reddit and I've installed it right away (first extension I've ever used). Now there's 0 popups and you've made my day :D. Not to mention that it has some other cool features such downloading multiple episodes. I'm planing to download all anime's I've watched and thanks to this extension I won't have to deal with torrents nor manually downloading each episode lol.
I have one question though. I remember that I've read a comment on reddit saying that this extension doesn't block the popups, but it "hide" them. That's how it works?

I am really glad you are enjoying the extension.
Regarding your question; starting from version 1.0.0 the Remove Ads feature works in 3 phases:
1. Request blocker: which actually blocks ad url's just like actual adblockers (https://github.com/lap00zza/9anime-Companion/wiki/AdBlocker). You can actually customize the filter list by going to Settings > Remove Ads and clicking on the cog.
2. Function injection: which blocks functions that causes popups by injecting dummy functions to replace them.
3. DOM removal: meaning once the ads are blocked it deletes the blank elements to keep the page clean.
9anime Companion does not hide ads. It actually blocks/removes them leading to a much lighter page load.
